Honestly the best answer you will get is to practice.. Practice..Practice..Practice will make perfect..But i am a makeup artist so i know the best way to apply mascara without it getting on your bottom eyelids it too take a soft tissue ( like a klenex) and put it under the lash line and hold one finger on it to make the tissue stay under your eye then apply the mascara like that!!!How do you apply mascara without getting it on your bottom eyelids?
That hasn't happened to me %26amp; I used to use Great Lash, but I would just have to recommend trying a different mascara - you might have a little more oil on your lashes %26amp; that could be why it smudges off onto the bottom lids.

OK so flick the brush up when doing ur upper eyelashes, to get the nice curl then leave ur eyes open for as long as u can. let the mascara dry a bit before blinking
Don't brush the mascara all the way to the end of your lashes. After applying the black mascara, put a coat or two of clear mascara over it to set it. I have lo-o-o-ong, blinky eyelashes and this works wonders for me.
Before you apply your mascara, create a ';drop cloth'; under your lower lashes. How to do this? Use your loose face powder and put a heavier than normal layer under your eyes. Apply your mascara lightly, then any mistakes easily brush away when you remove the drop cloth layer of powder.

On a side note, Maybelline's Great Lash has a tendency for smudging, running, clumping. You might want to try Benefit's Plush or Physician's Formula Mineral Wear Mascara. These both are easier to apply and don't do those awful things to your eyes. Try experimenting with some new mascara's and I think your problem will be resolved. :)

Best of luck!
